Where are saved the real co-ordinates of chest which are inside the conveyor? I know that they are in the tree in spatial folder, but f.e. when I change the location.x, it doesn't work. I need those with whom I can manipulate the chest location.

It is a module. Modules behave sometimes a bit different then standard FlexSim. There are commands and methods of the conveyor class to manipulate items on a conveyor system.
I do not see any function by which I could change the position of the box.
If you need to manually change the position of the box, you shouldn't use the conveyor system. The conveyor system is designed to handle all of the discrete logic behind moving items. You can look at using Move Objects and/or Kinematics as alternatives to a conveyor for manual functionality.
