IIS is run in the background, so FlexSim instances will not be visible on the server.

It depends on the system configuration. For example, the OS version, the graphics card, the graphics driver version, etc.
IIS runs GUI applications in a session called Session 0. That session is typically not visible, but if an application running in Session 0 spawns a modal dialog in recent versions of Windows, a message appears that lets you temporarily see Session 0 in order to click on the message box. So although the session is invisible, it can still render GUI applications.
In my experience, Nvidia cards have been more likely to render the 3D view in the model page served up to the browser by the web server than other system configurations. Since each system is different, you would need to test your particular setup to determine whether yours is visible or not.
