I downloaded Flexsim 2017 and am now unable to activate the license. It's not letting me activate through the "Request Upgrade" button. I think I need to do it manually again, but am not sure what to do.

It looks like your 16.2 license was activated back on Aug 18, 2016.
My recollections are that your company's firewalls do not allow Internet-based activation or returns, so you will need to manually generate a return request for your old 16.2 license, then once that back and forth is complete, we can manually activate the upgraded 17.0 license.
Manual upgrading instructions are found within your FlexSim Account, expand the section Standalone licenses (TS Client-Activatable), manual upgrading:
