I have a separator with 1 pallet with 20 boxes. The pallet is sent to port 1, while the 20 boxes can go to two queues (port 2 and 3). I cannot use the "port by case" feature, as the boxes must go to the queue that needs boxes.

One quick way would be to add an additional queue to your model like this to first separate the pallets from the boxes:
You can select which "send to port" option you would like for the intermediary queue (for example, you could send it to the queue with the lowest number of boxes by using the "Shortest Queue" option shown below):
