In this model, 28-3.fsm, we have 10 racks, a transporter, a source, 2 queues and a specific network navigator for the transporter. I tried to make the transporter cuts shortest route but the first distance cut by the transporter to transport the red pallet from the queue to rack is 26 m, which is not the shortest distance as the shortest distance is 18 meters.
What is occurring in your model is the first node you connected to your rack is taken into consideration, and all other node connections are disregarded. The Transporter will travel to that node, then find the node that is closest to the bay it needs to unload at. You will need to create a custom task sequence in process flow so each bay number will reference the node the transporter needs to go to.
