I believe the issue is happening from a bug that was fixed in the most recent bug fix of FlexSim 2017 Update 1 (version 17.1.2). There was a part of the default logic in the Merge Controller's Release Strategy (Round Robin If Available) that needed to be changed to get it working correctly.
You will need to upgrade to the most recent version of FlexSim and then replace the Merge Controller that is already in your bigger model with another Merge Controller object from the Library.
