I am trying to create a custom logo for my dashboard. As you can see in the attached screenshot, the pie chart works fine in the tab, but it does not appear on the drop down menu. Any idea what is causing this?

You should save your image in .bmp or .ico
I also understood that if you use the white (255,255,255) in .bmp is seen as transparent but on the tabs is not well looking so I think that the best way is to transform in in .ico

The screenshot I attached was using a .ico, and I already have the image as both a .bmp and .png in the same folder. I've tried all three and none of them appear inside of the dashboard drop down menu.
After experimenting a bit further, it seems like it only works if the files are inside of the "C:\Program Files\FlexSim 2017 Update 2" folder.
Yes, you're right. I'm building a module so I didn't notice that.
